If you really want those ROTARY TRANSDUCER ASSY entries in the BOM, you could place a dummy part into the assembly and give it a different part number in each assembly configuration. Then, instead of an "X" in the Qty column, that row would have a "1".
One workaround is to create a new column and use a Custom Property value and an IF Then equation for the column to place either the quantity or an "X" in the column based on the property value. It's a bit of work, but I think that portion could be handled "automatically"...But, that may have been what you meant by "manual work".
I think what'd help is if we had some files to work with. But that probably isn't possible because of IP reasons. David, can you upload an example? You can create a dummy asm from some generic parts and show us an excel table screenshot of what it should look like and I think we'd be more help.
