Replace shared toolbox with "clean" version

We are getting ready to upgrade to SW2009 and use a shared toolbox. We have upgraded the toolbox every year since 2005, and seem to be encountering more and more problems with it. I would like to start "fresh" with a new install of the toolbox for our shared location when we upgrade, hoping this might alliviate some of the problems... I'm of course concerned especially about what will happen to our pre-2007 assemblies which used toolbox parts. Has anyone done this?? Any suggestions?? And yes we will continue to use shared toolbox, for all it's quirks it's better than the alternatives....
