This is the biggest most annoying problem that I have with PDM. It happens sporadically and I am pretty sure I've opened a ticket about this with my VAR before, but I don't know if it ever got resolved.
PDM prevents checkout of PDFs if any solidworks file is open that is linked to it. as we use a single configured file for all of our bolts this happens a lot!
Any tips?
To add to this. The setting affects all file types, not just PDFs. Therefore is you have a SWX file open you cannot check it out from Windows Explorer or you would also get this warning.
I personally leave the option enabled because I want to ensure users are starting with the last checked-in version and ensuring they didn't make any inadvertent changes to the file while it was open.
Sorry, I wasn't clear, ALL of these for ALL groups are already unchecked.

I have seen this before when the PDM admin unchecked this warning for all groups but had some users with that this warning was individually checked for. Please check that and let us know.

This was it! I was told, and the vault was setup to NOT give any permissions by user and to do them all by group. I didn't even consider that it may have been done via user. Not sure when or why this was set this way.

Don't attach SOLIDWORKS files to your PDFs?
PDM auto links PDFs created from Solidworks files AFAIK

i am pretty sure that is not required by PDM and/or SW, but something in the options/customizations for your install. discuss it with your PDM administrator.
