I am going through and notching tubes for my senior project. I have noticed that in some cases as seen in the picture attached when I click all the necessary boundary tubes, an extra gap appears on the to be trimmed tube. in this case, it is on the underside.
how would I correct this?

so I was able to fix that one by changing the order of which ones were notched first. but I have a new one that is doing the same thing. I get a gap regardless of which of the 2 I do first. 
For the weldments I work with, they are not as near as complicated as yours (in terms of multiple tubes coming together). Is it possible to upload your model?

Although it would help greatly if you posted your model. It appears to me you may have selected too many boundary tubes (the one that is vertical in your screen shot(.
