Saving a similiar assembly warning

I am trying to save my slightly adjusted assembly as a new assembly name. I want to do this so I have my fully defined assembly with no lid as one file and my assembly with lid as another. Because I want to do flow simulation on the latter.

However, I get this warning when trying to accomplish this (attached)

Is it better I save different configurations of my assembly?

What is the best way to do this?
