I'm wanting to create distance mate between the two items shown using the hole centers to create the mate. however, I'm not sure how to select the centre of the hole as they were created using extrude cut

I made it to work and thought I'd post a screenshot to show what I meant above.
You have several options.
Either way if you want the distance mate to reflect the distance along the length of beam, mate the hole in the beam to the on of the base planes of the bracket (the one perpendicular to the beam).
Planes are god's gift to CAD users!
In addition to the precious suggestions provided by Thomas Voetmann I would also consider to add the gusset in the arm by using weldments, creating an extrude feature in the 'arm' part.
Hi, I used weldments to create the square hollow section and extrude boss for the gusset and then used a distance mate to centre the gusset to the SHS. I could have also used a symmetry mate.
I'm not at work right now, but I'm pretty sure you can just select the faces of the holes for the mates. There'll be options for center, near edge, or far edge in the mate property manager.
