2 body model with holes in each of the bodies

I don't know if the solution I'm looking for is possible, but if anyone knows it's the guys and gals in this forum.  I sometimes have to model parts that are "lined", that is have a layer of material that is welded onto the main part.  I usually model the main part and then the liner.  The main part has recesses for the liner part but both the main and the liner have concentric holes in them.  If I suppress the liner to get the non-lined part for one machining operation I lose the holes in both parts.  Is there a way, without making an extra long history tree, to keep my the holes in the main part when I suppress the liner?  I'm trying to avoid multiple cut extrudes or hole wizard operations, but right now I don't know if it's possible.
