Having an Issue Understanding Extruded Cuts

I'm working on my deck design, and sometimes I feel like I get lucky when doing extruded cuts, meaning I am clicking what I think should be clicked and the cut works out for me, haha. I am doing these in the assembly, as not to change all the parts in my configuration. If you look at my picture, I managed to cut the studs parallel to the rafter without issue, but obviously the studs and rafter are still taking up the same space, so I have to cut that out. I have a hard time telling what plane to start the sketch in, which entities to convert, when to convert entities, when not to, etc.

Since you've already cut the end of the rafter you can create your sketch on its face...

...and choose "Up to Surface" as the end condition, selecting the opposite side of the rafter. Again, select the studs for the scope of the cut.

This type of work is great for using Weldments, I don't use them but there are a lot of guys here that do...

  He'll need to setup all the wood profiles first.
  You know, 2x4 is not really 2x4.
  
  Master Sketch works great for this.
  
  Pay attention to the 'Feature Scope'.
  It decide which part the cut will go through. You can select and deselect parts also. You can edit after the cut if it cut too many or too little.
  Sketch need to be perpendicular to cut.
  So at the end of the 'thicker' wood. Convert the profile and cut through all the other one you need.

Open the attached Part. It's the same one I posted yesterday, but I deleted the Trim features I had used to trim the studs and used an Extruded Cut instead. I did this in the Part file, but the same workflow will work fine with an Assembly cut. I used the end of the rafter for the sketch plane. Take a look at the sketch and all the settings in the Extruded Cut's property manager and that should help. Let me know if you have more questions.

I actually downloaded a lumber profile, which had a lot of common lumber in it. I just need to find a good tutorial on weldments on how to change sizes, mate, add other parts, etc. I just wanted to try it both ways (regular assy vs weldment) and see for myself which was better.

  Working it out both ways is a good way to learn weldments practically, and its advantages.
  
  One potential adaptive change in reinterpretation is to include all wood pieces (i.e., cutlist) in one component driven by one 3D sketch. You may or may not desire this, but it works well for me often if a fabrication requires it. Other times, I will break out components per needs of drawing details, i.e. in your case: frame and decking in one or two parts, a single leg detail in another part (then either patterned or regenerated for differences if applicable), rails in one or more others, stairs in another, etc. Keep hardware out of the weldment components, as individual purchasable parts - or Omit all hardware at your discretion, relying on construction standards instead. [EDIT: I forgot to mention that even if breaking out the portions as separate parts, you can still keep (at your discretion) one comprehensive 3D Sketch within the Assembly, and all components directly related and driven by that sketch, whether through a 3D Sketch within the part that is made of Converted Entities, or directly referencing the Assembly 3D Sketch. This keeps everything easy to customize, but also makes all components entirely dependent upon the context of the assembly and unusable outside of it unless relations are removed.]
  
  While my unrelated weldment work deals with steel skids, equipment stands, and potentially separate steel supports added to a base, it breaks down conceptually similar to a deck project.
  
  To challenge your learning, consider making a sheet metal joist hanger or join plate. After weldments.

  start with the built in tutorials there is one for weldments and one for 3D sketching (usually useful for weldments, but usually not absolutely needed).

I didn't realize you're using SW2017, so you can't open the file. Here are some screenshots that should help. As I said above, I used the end of the rafter as the sketch plane. The rest should be self-explanatory from looking at the sketch and the property manager.

  I can't get that projection because the end of my rafter is cut straight to the ground. I made the cut to make them flush, I just need to cut out the intersecting parts now.

    What about making a rectangle sketch (covert entities) on the face shown below, and cut extruding, but only include rafters in scope?

      If I click the face of the rafter, then sketch, then unclick the rafter, then click convert entity, then click the 4 edges of that rafter face, the cut projection just goes straight (parallel to ground) instead of following the slope of the rafter.

    Create your sketch plane as shown here:
    Perpendicular to top face and coincident to corner edge, to sketch normal profile upon.
    Then cut.

      Just to provide learning alternatives, you could also:
      Use the vertical end face for the sketch, and just change the direction of the Cut-Extrude so that you choose an Edge of the rafter to extrude the cut along. That input belongs here (borrowing Glen's reference image instead of reproducing original one):
      To expand upon this, it is not necessary to make an extruded cut perpendicular to the sketch plane, although it is the logical default. You can reorient direction of cut with this field. Leaving it blank produces a cut perpendicular to sketch plane.
      
      It was never clear to me why it appears to be sized to accept multiple selections, when only one direction would make sense.
      
      Furthermore, I advise caution when defining anything by edges. Edges can disappear due to edits. Choosing a sketch line can be more stable, as long as it is not itself then related to an edge or face that could disappear. An Axis is most stable to use as a direction IMHO, but entirely unnecessary in this case.
