I'm trying to cut down from the top surface of this cube down to the cut tube that follows a 3D path.
I basically want to cut everything that is above this "tube" within the cube. Are there any easy ways to do so?
Forgive me, I'm a little slow, so could you clarify what it is you're trying to accomplish.
You have a cube with the tube routed out of it.
You've projected the tube's silhouette onto a face in a sketch and you have a plane offset 2".
Where did you want to end up?
No apologies necessary. Wording this is a bit weird. I'm basically trying to cut the silhouette from that top surface (which the silhouette is sketched on) down onto the tube that is routed in it. So I basically want to cut everything above the top half of the tube.

What is your definition of the "Top" surface?
Is it the top face of the cube as oriented in your attached picture?
Or is it the Z+ face were you have created Sketch9?
Or is it the origin Top Plane?
The top surface I am referring to is the Z+ face where I created Sketch9.
Think this is what you are asking for...
if you Surface Extrude the 'centerline' in your Sketch9 (convert from construction sketch) and then Cut Extrude down to it.
Or you can use the Split feature with the Surface Extrude Body to split feature to in to two Cut Bodies to have both halves...
or Cut with Surface can remove the 'material'
