Does anyone know the correct procedure to use toolbox parts
with the vault?
Because when I use them now and check them in and out again all the toolbox parts are either missing or a standard size. This is very annoying since we use a lot of structural beams and such.
It is possible to allow The PDM to check in Toolbox parts but solidworks strongly advises no to do this. Should i do it anyway, or why is it not a good idea.

You should not be checking-in any Toolbox parts, also I would recommend not checking-in any bought parts, these are parts that should never change.
Are you the admin for PDMW, if so run the vaultadmin tool and click on the "Standard Libraries" tab and in the lower left corner check "Disable check in of documents" also "Display referenced files in a separate project".
If you read the third line of the text displayed at the top of the "Standard Libraries" tab you will see different directory names that PDMW looks for to identify referenced parts that should not be checked in. So if you create a common directory named as such on your network these parts will be available to all and not checked-in to PDMW by simply being in the root path of said directory.
Once you make this change you will need to do some housekeeping to remove the Toolbox parts that you have already checked-in.
