Why you convert to STL and why not save as Part when you open them as assembly and then save that part as step. And yes this can be easily automated in my opinion but I do not have anything related at the moment.

Not worth much for anything except printing (and some analysis softwares).
I would avoid the stl altogether.
(I'll guess "STL" was not correct,.. should say STP?).. so, a batch file which would open the STEP 214 Assembly file and save each Part... as a separate STEP 214..
#TASK is probably the best option.
That might be a 2 step,
1. #TASK use configuration splitter
2. #TASK export STEP

just saving the parts as sldprt files
will try what you have suggested and see if that works
