I can't check in a file.
I can create a folder
I am logged in as a user not Admin
I have looked at my permissions in group and state.
Not sure what I am doing wrong.
Remember to check "Show working version of files" if you want to see the files which do not have a revision in specific state.
Can't tell without seeing the admin setup
Make sure the initial state is accessed to you
I doubt that the admin might change he initial state which is not accesable to you
I created users from Windows Active Directory - my name is in there.
I created groups - See picture.
Look at workflow- see picture.
All looks ok to me
Can you check if you accidentaly checked "work offline"
and one last thing, try delete the VaulView and create a new one
it might be several reasons:-

I just saw it now,
it happened with me before and I discovered that the file was in a different work flow but same initial state name in both workflow , I discover it from the category name was different, it doesn't mean same happen with you but when such issue happened make sure it is too tricky.
also double check if the file is not a local file, so when you do right click check in the menu if there is option called "Add file to Vault"
The files are greyed out - I can't add to vault - It gives me the option but it doesn't go.
And no CHECK IN/OUT
Folders - I can check in/out.
I think your permission to the folder incluidng that file is off
OK. So I logged in as Admin and saw three files I supposedly Added to the Vault.
They didn't show in my Explorer (as me). The last one grayed out and I couldn't do jack with it.
Glad to know at least you know the reason, are you able to add them to vault now as admin?
Well... I went in and added permissions for my group (Engineering) just selected everything.
So I can check in but not change state now.
The state change would be a transition permission. There is an allow checkbox for each transition.
You shouldn't need all the permissions. My initial thought would be that it has to do with the "Show working version of file" permission that was stopping you from check in.

The main issue was I was not "seeing" the "Working Versions" of my files.
Why would you uncheck this? For Read only people?
You can use "Show working versions" for "Production Group" to be sure that no one starts to manufacture parts which are modified. In example you had made a part and it has been produced. Next you need to change something and you need to be sure that "Production" don't see it for the time that the part is modified.
