There are at least two ways. You can edit the Parts In the Assembly using the Indent feature (see #36 at FAQ - Part 2), or do an Assembly cut, selecting the desired components to cut. It's difficult to say which would be best without seeing your Assembly.
Thank you Glenn, #36 did the trick. I did an "indent" feature to each component of the "3-part sandwich" and the rod cut into each one. Then I added more rods penetrating at different locations on the "3-part sandwich" and added them to the "Tool body region" list of each component of the sandwich, but only one of the rods in the list is cutting. Can there only be one "Tool body" cutting into the "Target body"?

I rarely use Indent so I'm not sure, but you might need separate features.
create a sketch and do an extruded cut?? or am I missing something???
