When I turn thread class off. It then turns thread class off on the next model I open.
If I turn it on then it turns it back on, only I have to open each thread for it to re-establish.
Is this a bug or a feature?

Could you supply a couple screen shots of what you are referring too? I am not finding Thread Class in my hole wizard (I assume you are referring 1, 2 or 3 in inch sizes).
Also what version of SolidWorks are you using?
I am using 2017 and the thread class refers to 6-32 UNF- 2B. The "2B" is the class.

You just paste the screen shot into your post. Otherwise click on Use advanced editor (upper right hand corner) and attach your file.
Since we do not use thread class where I work. I have not paid much attention to it. However, I opened SW2014 and found it acts the same (if I understand your question correctly). What version of SW did it not work this way? If you have never seen it work differently then I would say it is not a bug. If you have seen it work differently then I would get your VAR involved. Maybe there is a SPR on this already existing and your name can be added to it.
Must be another one of Solid Works impressive bugs that cause my manager to think I can't do my job.
Yes, someone has changed how this has been programmed all these years. SolidWorks no longer honors the last used settings in the Hole Wizard. I think this started in SW2017. Was identified pretty early in SW2017 as I recall. Not sure if it has been fixed in SW2018.
