Okay I have fixed the problem.
Maha,,, I suspect this has something to do with attempting to make this cut using the "Normal" option. Since you have the end of the triangle on the right (in my pic) coincident with the inside surface of the cylinder. If you make the cut with the normal option unchecked you get this.
You can see why "Normal" does not work there.
I suggest moving your sketch geometry out from sides and bottom and then use the normal option. Note the difference in how the material translates from the inside surface to the outside surface of the cut between normal and not.
Sketches were overlapping each other. This was the problem I had. I zoom in and found.

How about making the bottom of your cut sketch to be below the bottom of the cylinder so you don't need to bother with the regions?
