I created the bend profile first because those were the dimensions I was given. Then I flattened it to create the holes, but when I go back to the formed part the holes don't show?

You have used the flatten toggle to flatten the part before adding your holes. Instead, you need to use the unfold feature, cut the holes, then add a fold feature. the flat pattern feature generally wants to remain the last feature in the tree.
Great, thank you that fixed it. I did not know about that feature. So use Flat Pattern and the very end and use fold/unfold during to add features?
As Mr. Hulman stated, use must use the unfold/fold pair of commands for the task you want to perform.
The Flatten command does a suppress/unsuppress so when you add operations while the flatten command is active, these added operations will be suppressed when you again click Flatten to fold things back up.
You'll see your added operations are in the tree below Flat-Pattern and they're suppressed.
And, unfortunately, they can't dragged be dragged above Flat-Pattern. They must be recreated.
