The hinge just looks funny. It's not aligned like a normal hinge. Is that ok?
Also How do I copy the holes from the bottom hinge and put them on the top hinge?

It does function properly. I've just never seen a hinge that looks like that in real life.
How would I do that? Just shorten the length of the part the pin goes through?

You are correct that is looks odd, most times hinge plates are built to "fit" with each other. Is this model your design? They just used to the same plates on both side which could be for low cost, easier to keep one hinge instead of two. There are a lot of different style hinges that you could change it to, too make it aesthetically appeasing.
