If the holes are concentric(share the same centerline) you should be fine with rotation. The outside deformation of the hole looks like it is coming from your outside surface, not your actual hole itself. I did not look at your model to verify that, but as long as your holes line up you should be fine rotating.
Your holes are not at an angle - the sides of the part is curved giving you an optical illusion.
The holes are fine, except that you might want to edit Sketch4 and precisely dimension the desired location.
