I fixed it, by deleting everything in the part and redoing the whole thing. It's the only way. It seems to remember which direction it was extruded. I reckon I can reproduce it easily if you really want to have a look.
No worries, I have seen this before hence my "Rant" but know how to fix it, sometimes (depending of the complexity of the Part) it can take a while.
If possible I use "Flip Normal" on the Plane. But sometimes that is a problem (as on this occasion) when other parts are using the same plane, (the joys of master sketching :-)
I am able to reproduce it, and could post it if anyone wants to pull it apart. I do however need to strip out all the I.P. first.

The challenge is to fix this without using "Flip Normal" or redoing the part from scratch. Reason being the Plane is used for multiple parts, Flip Normal will impact on those and Redoing the Part can sometime be very labor intensive. Besides it really should Extrude between "Vertexes" as picked.
