How to make a thread only in the green part?
If I interpret what you want here is to have a clearance hole thru the upper body and then a thread hole for the fastener on the lower (green) body. Only way I know to do that is to create two hole features, one after the other and associate the sketch point of the first hole feature when creating the second.
Perhaps the advance hole wizard in 2017 can do a threaded hole thru two parts, but have not looked into it.
Thread feature in extrude mode allows to make a thread here but it penetrates end condition and Hole Callout (in drawings) does not work with it(
Is there a normal Hole wizard solution?
There are two parts here, it appears that they are in one part file. I would make the two parts separately and then make an assembly file of them. You can apply the hole wizard into the part on its own. I'm assuming the Hole Wizard does not like multi-body parts here.
Bernie you are right! Hole wizard works wary strange with multi-body
Here there are two Extrudes and switch merge option we get this wrong hole.
and it depend on sequence of actions:
1) second Extrude (merged), Hole, unmerge second extrude -- Ok
2) second Extrude (unmerged), Holde, merge Second Extrude -- Ok, unmerge second Extrude -- FAIL (see picture)

And it appears on Hole feature sketch if we select Remove thread option.

WRONG!!sorry this is wrong Thread Depth is not "offset to the thread".This "offset" will be another manufacturing operation.
Seems that in terms of Hole wizard it is really need to be two holes.
