Weldment profile changes breaking assemblies

Today I modeled a t-slot table frame and created an assembly to mate all the connecting components, door hinges, cabinet doors, etc. to the main table frame. I'm designing it to use up some scrap t-slot in my office warehouse, so I ended up having to change some of the profile shapes to reflect what I actually have in stock to make it.

Now the issue comes up that changing a profile removes the referenced faces I used to mate the mentioned components and requires time consuming repair to the assembly.

Are there design methods or techniques to avoid this cumbersome breakage? I don't want to have to put in time to mate everything over and over again when I make a simple change. I've thought about using mate references, but that would take a while to setup and may not be as flexible as I want it to be.
