When I use a horizontal or vertical ordinate dimensions on a part with multiple holes, on some holes the dimension will not attach to the hole and is placed at some other non-specified location.
Are you sure those holes are truly circles?
Can you post the dwg here so we can try?
The holes were created with "Hole Wizard".
True or projected dims?
Is the model parallel to the view?
What Christian Chu means is, are you sure that the axis of the hole is perpendicular to the view plane as defined by the view you are dimensioning in the drawing?
If not, then they will become slight ellipses when brought into the drawing.
The other thing, is check this:
What do you have selected here?

Then I don't understand why it's not working properly. I use Ordinate Dimensions on Hole Wizard holes all the time without any problems. Have you tried adding a Centermark to the holes, or a sketch point at the center, and dimension to that? I know it shouldn't be necessary, but it might be worth a shot. If that doesn't work then can you post a Drawing and Model here that's displaying that behavior for us to look at? (Or maybe post that even if the workaround does work.)
Everything is flat and parallel.
use mouse to select the circle so it's highlight and capture the screen and post here
You're picking up a vertex or a sketch point behind the scenes - show the view with hidden lines showing...
