When I insert fastners out of the toolbox and then save and
close. When I reopen the assy the fastners have all changed sizes
from what I originaly inserted.
You have gotten the BIG BOLT virus! Ha ha, Just Kidding!
Your machine is not able to find the original configuration of the
toolbox part then it will show the default configuration which
happens to be the BIG one.
What version and service pack of SolidWorks are you running?

We solved the problem, this afternoon we had our design library on
the server and the toolbox looking at our personal hard drive now
we put everything on the server and told solidworks to look in the
right places.
I do have another ? we do a lot of stainless and was wondering if
there is a way to mass change the propertes of all the items in the
toolbox so the material is stainless steel. or should I just do
them as I use them.

I setup my toolbox to "always create a copy" into my
"working" directory. That way I have stand alone files with no
config ie. BIG BOLT problems ever. This make my files very robust
and I give each file a (PartNumber.sldprt) name not the name
toolbox wants to assign. I only change material as req'd per file.
Note that I lose the ability to use RMB and pick a new fastener
size (config) when using this method.
