I want to know can wizard hole make a hexagon for nuts?
I like to have a bolt and nut those are mired in both side of a part!

If you make a library feature as Deepak and Andy have said, you also need to consider that a sharp cornered Hex feature can not be machined with sharp corners. You have to consider the machining tools.
You could mold or 3D print these features easily. The Hex hole will depend on what size and material and how you are going to make the cut. A very small hex nut can not be machined on a CNC but is very easy to print.
If you do not need the nut to be fully captured (held firmly in place) you can simply make a slot that will fit 2 sides of the nut so that it can not rotate but is very easy to machine.

I have to say I'm a bit confused as you mention that both sides will have a hex form, both are mired on the parts. How would you tighten the nut or bolt?

I meant both size must be mired but one side has hex shape and another has circle shape!
