So no matter which way I position the green dots one of the sides always intersects, I tried changing all of the options in loft but I get the same result. The right bottom front should go to the right bottom back.
Try adding another sketch connecting the two on a plane perpendicular to the others and use that as a guide curve at the bottom.

I don't have 2017 yet, so I can't play with your specific model, but in general, when you have dis-similar number of entities in your profiles, you will need to use additional connectors. you can either add guide curves as sketches prior to the loft command, or in the loft you can right click on a point on one of the profiles and choose "add connector". this will give you added control of the "flow" from one profile to the other.
also, consider using boundary feature instead of loft.
..the easiest way is to RMB and "Show All Connectors".. then move them into position.
..the better way is.. to include 3DSketches at each of the bottom corners and use them as gc's.
Have an equal number of sketch 'segments'
