Is there a method to pattern features in the x, y, and z axis all in one feature? This is a 3D program, so I assume there is a way to do this.
No, I'm afraid not. You can use a Linear Pattern, but only in one or two directions with one operation, not three.
Try sketch driven pattern.
How would you do a 3x3x3 bodies pattern with the Sketch Driven feature?

Create a 3d sketch with points required at X, Y and Z coordinates. And then use that sketch for pattern.

I sopposed it was related with 3D Sketches, so I know nothing about them by now... but I will fix it soon
I also think it's a bit strange that the 3rd direction is not able in the Linear Pattern, but there are ways to do it.
The fastest seems to be a double patterning:
You make the first one to pattern in 2 directions (X and Y for example) and then you use a new linear pattern feature to copy it in your third direction (maybe Z).
