Can you check the database if that is not messed? Do you've any other machine where you can check these files or toolbox?
"check the database" .... that's funny. Working with the database by itself is requires a Access degree or a good shot of wizardry.
It's much easier to just open the files itself and work within the design table.

i tried it on another machine and we are both using the same "network installed shared toolbox" and it had the same result

I have seen this with modified/copied standard toolbox parts. They do exist, but the configurations are not listed in the customize Toolbox dialog window as shown above.
Close SolidWorks or/and Toolbox configuration application.Make a copy of Toolbox.index file from Browser folder somewhere on your computer. Delete this file.
This file is generated automatically when you open again toolbox application.

You can open up the Access database file table and modify it there. Look for table names that start with "user" and search for the table that relates to your toolbox part description (the abbreviated name usually is similar to the description in the part file)
In my case, I have a design table in the toolbox part. I simply make my modifications in the part. I.a.w. the missing list of configurations is merely a nuisance.

i could reinstall the toolbox, but i thought i read that it would over right all the changes i have made that i want to keep
Should be a check box "giving" you that option, I think you can make that choice....
