A few ways to do this, however, I would use a design table and a simple base sketch controlling the dimensions with various configurations.

I ran into a similar situation a while ago, and I finally remembered how I solved it. When creating the Pattern you need to make sure you have this box highlighted when you select the hole (the one above it will be selected by default). That way you're patterning the Face instead of the Feature.
What Glenn said..... It retains the last feature. Somewhat annoying, but so used to it now I don't really think about fixing it.
