I brought in a flange, set up the points with the wizard, but when I put it in an assembly the pipe that comes out is not the correct dia, how do I fix that?
Without the flange part and the pipe part one can only guess.
Most likely due to a problem in your design table of either the flange, the pipe or both.
My money is on the flange design table.
BTW, a flange needs more then the appropriate points. There's a whole bunch of things that are officially non-mandatory when setting up routing parts but if you choose not to do them you're in a world of hurt. E.g. Specification@Cpoint

I mean the attachment points that locate the flange
I might have a different view then. Regardless, I have attached a snapshot of flange drawing that I use for most of our routing.
Sometimes I have same situation.
You have to open this flange, choose configuration (size) which is not working properly, than edit "Cpoint" and choose pipe size for flange.
Now it should work.
If that happens on a regular basis then there's something wrong with the set up of pipe or flange or both because I never run into that problem and we use more then 8 different pipes (different materials such as SS-PP-PVC-HDPE100-HDPE80, different standards) with a couple dozen of flanges in different materials, different standards and different connection types (butt weld, socket weld))
I agree with you. Usually its problem of flange configuration - wrong value in "diameter@Cpoint1".
Have you had a look on the design table of both parts?
