I have a assembly that has 350 mates and around 150 components. I have "Do not rebuild when switching to assembly window" checked. When I open a component in it's own window and then return to the assembly it takes a good 2 or 3 minutes for some kind of calculations to happen. I don't even need to change the component - just open in a new windows and then return. What is Solidworks doing in this time if it is not rebuilding? Does anybody have an tips for me to help reduce this time?
Good idea but didn't make a bit of difference in that case.

We can say all kinds of things of what you should or shouldn't do - but kind of hard if you can see anything.
Mates can be a killer, in context design a few levels deep, patterns, sketch arrays, lack of sub-assemblies, splines, 3D sketches, just to name a few. Here is something you could try, pick a part and delete it, see how many parts threw up errors, hit the undo key, do it with some more components just to see what's happening, you can soon see which part is the main pain, reduce the amount of links, won't help an awful lot, but every little thing helps.
I used to have all kinds of issues with assemblies of that size, not big but a pain, now I have an entirely different workflow, takes a little more effort upfront but the value in the flip side is where it makes it all worth while, not selling anything but if your interested in making easy parametric assemblies/parts let me know, plus you be able to delete any part in the feature tree without errors to another part, except mates.

As Mike indicated, the CPU is busy recalculating the graphics triangles. SOLIDWORKS has really good troubleshooting tools, which can pin-point the problem in no time at all.
Assembly Visualization with Graphics Triangle as the sorting criterion is the first tool you should use. Find the culprit!
There is an issue with the PDM add-in if enabled that can impact this performance with a specific option enabled in PDM called "refresh tree". If you use EPDM/PDM Pro, I would contact your VAR about SPR929801.
