Any one know a way to get the folders in my feature manager tree to not expand every time I rebuild?

What's your setting look like - mine don't expand - so thinking it's right here
I'm not sure how to stop expanding but a quick way to close them is just right click and select collapse items.

I experience this same behavior often, I don't see any settings option in the feature manager system options that is related to the state of collapsed or expanded folders. Often the folders will expand requiring the collapse all operation or for me to scroll down a ways to get at the feature or item I want within the feature manager. It doesn't remember the last state or condition of the folders and tends to expand the folders as a nuisance. I'm interested in a solution to this as well.
If I uncheck "scroll selected item into view" it stops exploding my feature manager tree on rebuilds.

John Stoltzfus is right, but I'm not really sure why his doesn't expand since the checkbox that should be unchecked is "Scroll selected item into view". With that checked (as John's is) you will see the design tree expand. When it is unchecked, this does not happen. At least that's how my copy works...
EDIT: I did forget to mention...
What I would love is the option to keep "Scroll selected item into view", but instead of having it explode the design tree to the individual component, it would scroll to (and highlight) the highest level assembly within the assembly that I was in. On some larger assemblies we have components that are three sub-assemblies deep. It becomes a lot of scrolling back back and forth with the design tree. But with those large assemblies, it becomes invaluable to be able to quickly find a part in the design tree without scrolling through a couple hundred parts/assemblies. So I'm stuck with leaving it activated.
