I am having some trouble with a cut I am trying to make. The problem is when I did the swept cut, the end of the cut does not line up with the profile as shown in the picture. Any advice as to what I should do?
hard to see from the image - I think the cut is correct since the end seems to line up to the center - to match the profile you have, try loft cut (use both end profiles and slot center line as a guide)

Use Pierce relation to relate one sketch to the other (path endpoint or line, profile midpoint or such). When selecting a point/line in the active sketch and a line/point in another sketch, Pierce should be the default relationship to add.
If the profile sketch's plane is defined as perpendicular to the path line, this Pierce relation may be redundant, or it may be the keystone that allows what you're after.
..if you profile is normal to the end of the path and also pierced, it should work just fine with the default settings..
