Yes I understand that they can be save as Pro E but the model
that it creates are on the Pro E side of the file it is not useable

Does the customer want ProE files that have complete
parametrics, features trees and assocations between parts and asm?
For that you will need to be doing your design work in ProE so you
can send them the native files that they require.
When working in 3D it is important to understand the deliverable
required by the customer. Native files with complete parametrics
and associations that will be able to be exchanged with the
customer usually requires you to do the design work in the native
system of the customer.
You need to know up front if the customer will accept translated
neutral file formats when you quote the work. The customer should
also be savvy enough to query you on what your capabilities are in
the quoting phase and what their deliverables are in detail.
