Inclusion of in-context references in Copy Tree

We design gas processing plants and have recently added Enterprise to our system. We put a job in there with a specific folder structure and wanted to copy that job, rename the files, do some changes, and be done with it. The Copy Tree command does all of this perfectly, maintaining the references between parts, assemblies, and drawings. However, we use in context references extensively with our piping, and these do not translate. For instance, if I have a sketch of a part that was created in the context of an assembly, the references are still pointed at the original assembly name rather than the new one. Does anyone know how we can be able to keep our folder structure, rename all of the files, and keep these in-context relations? Thanks.
