I know in 07 and before, when an item in the Bom was deleted
from the assembly or missing, the bom would show the item as lined
out. This was helpful for large boms to find missing items. If the
item was indeed deleted I could uncheck the box and recheck it and
the missing item would be removed.

In the SW08 Bill of Material property manager, they removed "Keep Missing Items" with the "Strikeout" check box.
Now, the option can only be found using; Tools - Options - Document Proprties - Tables, lower right, "Missing Components". You'll need to check first box, "Keep the row for missing component" and this will activate the second box, "Display with strikeout text".
I do not recall this being documented, however, if this is your company setting, then it only has to be set once and saved in your assembly template. So I guess I agree that it makes sense to remove it from the PM, it was just taking up space.
