Best way to fill in ejector pin holes on imported model

I have a model of a cavity block that we received from a 3-D scanning house and I'm trying to fill in the ejector pin holes so that I can make a model of the plastic part that is formed from the mold since we don't have one. Usually I would just extrude up from the bottom up to the surface but I can't do that on the pins that intersect multiple faces. I was wondering what the best way to fill in these holes would be? See attached picture for an example.
