How to make an emboss over a perforated sheet metal surface?

I want to create a large emboss over a perforated sheet metal surface. However I can't figure out a way to do this as the form tools will fill the holes when used. I could just make the emboss first then choose to make hole pattern "through all" but then the holes won't be normal to the surfaces in the bends.
Here is an example to illustrate what I mean (not quite though as I want to create hexagonal holes and a rectangular emboss but close enough ):

Any suggestions?
