Yes, it's possible.
1. With the assembly open, click on the component you want to cut and choose the Edit Component icon.
2. Go to Insert > Features > Indent.
3. Choose the Part you want to cut in the first selection box and the Part you want to use to cut it in the second one.
4. Check the box for Cut.
5. Click Okay and close out of Edit Component.
Below is the result. I randomly placed a bolt in the disc and used it to cut. I inserted another instance of the disc to show the cut. And if you move the tool Part and rebuild then the cut will update to reflect the change. Let me know if you need more explanation or screenshots, or if this gets the job done.

I don't think so, but I rarely use that feature. If you have other instances of this Part in the Assembly that you don't want cut you could create a second configuration of the Part where this feature is suppressed, and use it for the other instances. Someone else may have a better idea.
First you need to click on the component and choose the Edit Component icon, as I said above.
The Part name in the FM tree will turn blue instead of black. Now Indent will be available to select.
