I do not want the simulation files (CWR) to appear in my BOM when I export it to a CSV file. Otherwise than manual in excel, how can I remove the CWR file?
I don't think those are supposed to show up, check to see if someone added the reference manually by going to the contains tab for that assembly and click the "Custom References" button:
In that dialog there's a "Show in Bill of Materials" column, if you see the CWR there then unclick it (Assembly has to be checked out).

Odd, guess I'm not used to running sims on assemblies so I haven't seen that happen before. Easiest way to fix this is to copy the file out of the vault, delete it from the vault and copy it back in. You'll be removing the references and file history, but should also get it out of the BOM.
Go to Display menu and clear Include SolidWorks Simulation results in Check-In
