How to properly extrude through swept boss?

Hi,

 

I created for the first time a swept boss part that I tried to merge with a hollow cylinder that I had created before hand.

 

A first weird thing is that the "merge results" doesn't work well and it sort of leave the negative part of the cylinder (see first image)

So I tried instead to uncheck the "merge results" option of the sweep function. (see second image).

Now what I would like to do is to remove the part of the sweep boss that is inside the hole of my cylinder. However, when I do a "through-all" extruded cut, it doesn't cut through all properly: on the foreground we can see that there is a kind of surfacic part of the swept boss left and it seems that new unwanted surfaces are created. What am I doing wrong ?
