Mates flipping after replacing entities

Am I doing something wrong, or is this expected behavior?  I obliterated some geometry that was used in a mate, leaving me with this:


Now, if I go to reuse the existing mate and assign new faces, it either wants to automatically flip a ton of other mates, making the model a complete mess, or won't solve, as seen below:

Yet, if I delete the mate and make a new one using those exact same features, it works fine.  This is something I have grown to work around, but was wondering if it was expected behavior, or if I'm doing something wrong.  Thanks for any suggestions,
