When i have added a colour to my assemblie i cant make my parts transparent. I know this is because the colour is added as an "wrap" but can i somehow get around this without "painting" the parts
It hard to say, attach assembly - then its easier to find the issue.
I get around this by adding colour to parts at part level, and not on assembly level, then i can easily be transparent with the respective colour.

Well depending on what material we use on the part the colour is different, thats why we are adding the colour on the assemblie level,
also to visualize when we paint the models in our production and to see at the toplevel how the machine look irl.

Riamid = plast
Alu = aluminium
Color and display states are tricky.
I used removed all appearances and applied colour on part level from assembly, works fine with transparent now.
And it is possible to apply color to material in the material database

but we would like to have our workflow to follow the workflow of the production, in that way we know someone have taken decision since they attached the colour.
Parts follow material
steel = blue
stainless = grey
aluminuum = light gray
assemblie follows colour/paint
if painted red, then we add red
if painted yellow we add yellow
so parts follow material
assemblies follow paint (displaystates painted (have red attached)/construction (have red removed)
Well, change the color from assembly level to part-in-assembly level.

well that might just be our solution.
the only issues i see is that if we insert new parts they wont automaticly get red, as if the colour was on top lvl.
can i through some settings make sure all parts have a top colour when creating a new assy?.
and also we have to mark every part in each sub assy to make sure they are red at top lvl.
for eksample this one, since the 0144 is welded onto the rest it cant be coloured at its own lvl.
You can always set your part color in your template, plus you could have different templates set with different colors..
