First .- Make a Plane for the axis at the drill. Make a Sketch and cut with revolution.
Second .- Make a sketch witk the axis. Make a plane with the finish point line and the line axis. In this plane make a sketch with the circle for cut in the pipe.

Make a 3Dsketch line with one of the points snapped to the center of the circle. On that point put a CS point with the defining axis being the 3Dsketch line. Now you can use that CS origin point to mate it to the Origin point of your Route (including align axis). If you go to the lowest level ASM of the route and mate the origin point of your starting element to the origin point of that lowest level ASM (including align axis) then you'll see that things work out fine.
4th method (only to be used when the nozzle is perpendicular on the center line of the vessel and the vessel has been drawn as a route itself).
Just use the penetration command.
