Rebuild assembly with subassemblies

I have a list of assemblies which I have to open, rebuild and save.

I have made an add in to automate this routine. Now if I start the add in for an assembly which has subassemblies and I open it after the program has finished, solidworks asks me again if I want to rebuild the assembly.

I have tried almost every combination of the rebuild methods of IModelDoc2 (rebuild, forceRebuild, editRebuild) but it only works for assemblies without subassemblies.

What can I do else to ensure the assembly is rebuilt?

Obviously the problem was the saving operation. If I save every component of the assembly the assembly is not rebuilt. But if I just save the parts which have a saveflag (IModelDoc.getSaveFlag() = true) it works fine.
